I created the following flow which works fine but 1 more step:
On the newly created folder from this flow I need to copy a set of folders from an existing folder.

Do you mean you want to copy these sub folders from a existing folder to that newly created folder?
The main difficulty in maintaining the folder structure is to remove the Root Folder and the Main folder from Full path.
Please refer to the following flow steps to copy the folder structures.
1. create a new folder
2. Get all sub folders within the folder1
3. Loop through all sub-folders
4. split the Full Path of each folder by '/' as Array, and Filter Array by the following formula to filter out the first two folders(Root folders and Folder1)
@and(not(equals(item(), outputs('Compose_2')?[0])),not(equals(item(), outputs('Compose_2')?[1])))
5. Join the output of Body from Filter Array with '/', to concatenate the array to string
6. Create new folder, set Folder Path as follows.
@{outputs('Create_new_folder')?['body/{Name}']}/@{body('Join')}

Do I have to repeat this step for all the folders contained in the original folder? There are 13 folders that I want to be created/copied in the newly created folder.

There is no need to repeat, this flow will copy all sub folders that are retrieved from "Get files (properties only)" action.

Yes, the reason for the complex is in order to maintain the folder structure of these sub folders.
For instance:
Original Folder - sub folder 1- sub folder 2
New Folder - sub folder 1- sub folder 2

Your flow steps are correct, you only need to rename the Compose 2 to Compose 3 and Compose to Compose 1, if you don't want to modify the expression to adapt the action name.
@{outputs('Get_files_(properties_only)')?['body/value']} expression is the value selected from Get Files action in Apply to Each action, you are doing well seemingly.
@{outputs('create_new_folder')/['body/{Name}']}/@{body('Join")} expressions should be set to the Folder Path field of Create new folder 2 action in the last step. It will maintain the sub folder structure under the folder created at first.
