I have a Flow where it copies the entire contents of a SharePoint folder to another SharePoint folder.
The files successfully copy over except each time it runs I get an error on the Copy file stage of the flow.

Thank you for sharing it. The error is happening because you are using the "Id" property in the "Copy file" action, while you should be using "Path" from "List folder":

Reviewing the images that you shared, it seems that you are saving the file with a predetermined name in the destination folder, which matches to the dynamic content one of the properties from your Excel action. I don't know what is the expected content from this property, so it is also possible that you are saving it in a subfolder rather than a file.
I have 2 recommendations here:
1. If it makes sense for your use case, consider to remove the Excel dynamic content from the "Destination Folder" in your "Copy file" action.
2. In your "Copy file" action, try to change the "If Another File Is Already There" from "Fail" to " Copy with a new name":

Hello, thank you for the reply! I tried changing it to "Copy File with New Name" but still got the error. All of the files and folders still copied over.
The Excel sheet gathers where the files should be saved under a folder. There is nothing in the folder when the files are being copied over. For example, the files are being placed in Documents/Non-profits/ABC Inc/ or Documents/Non-profits/Bob Food Bank/. Where the trigger goes and gets the company name and folder path and then the template folders to copy over. Further, there are five different types of sample folders to copy from. The Excel sheet tells the Flow what files to copy over from within one of the sample folders. Then those folders and files (between 6-12 files and folders) are copied into the client's folder. So, Documents/Non-profits/ABC Inc/ would have Documents/Non-profits/ABC Inc/Formation, Documents/Non-profits/ABC Inc/notes.docx, Documents/Non-profits/ABC Inc/Originals etc.

So far, I don't know exactly what could be causing the problem. You mentioned that all of the files/folders were copied over: is the error still happening in the "Copy file" action, or is it happening in a further step?
If the error is still happening in the "Copy file" action, I recommend you to navigate until the failed loop iteration (you can simply click in "Next failed" in your "Apply to each"), and confirm if the inputs for source/destination folders look correct, as eventually the dynamic content from Excel can be adding an extra slash or blank space in the path.
